Mined data database
WebExtractionResults-DBgene.mdb: a MS-Access 2000 database containing all the aggregated annotations mined from the UniGene, LocusLink, Swiss-Prot, SOURCE, and GeneCards web interfaced databanks for the considered differentially expressed genes.
On this database we implemented two sets of queries in Structured Query Language (SQL) and a graphic user interface to easily execute them.
- The first set includes general purpose queries, which allow simple data mining of the annotations in the database just by specifying keywords to look for and/or type of annotations among which to search (e.g. "*transcription*" and "Term", respectively, for mining transcription related genes according to the Gene Ontology controlled terminology of functional categories).
- The second set comprises complex articulated queries specifically designed to provide comprehensive integrated views on the annotations mined with MyWEST from UniGene, LocusLink, Swiss-Prot, SOURCE, and GeneCards web interfaced databanks for the considered differentially expressed clones and aggregated in the database.
Results of some of the implemented views were stored in tables of
- gene symbols and titles;
- reference genomic, mRNA, and protein sequence IDs;
- identification codes and URLs in several web interfaced databanks;
- chromosomal and cytogenetic locations;
- ortholog genes;
- normalized gene expressions;
- Gene Ontology classifications;
- functions and reference functional bibliography;
- protein nane and sequence information;
- protein similarities in different organisms;
- protein product structure, expression, function information, and keywords;
- phenotypes, diseases, disorders and mutations.
